Project Title
Genome evolution and dynamics of ribosomal DNA and chromosomes in Amaranthus

Project Description
The research will focus on the evolutionary dynamics and chromosomal distribution of repetitive DNA sequences in Amaranthus using an integrative approach combining genomic, cytogenetic, and phylogenetic methods. Genome-wide repeat content will be characterized in selected species using next-generation sequencing (NGS), including newly generated Illumina data, and analysed bioinformatically with RepeatExplorer2 in both single-species and comparative modes. The identified repetitive elements, including satellite DNAs, will be quantified, annotated, and compared across species to assess their abundance, composition, and evolutionary relationships. Identified repeat families will be further analysed in a phylogenetic framework to determine their species-, subgenus-, and lineage-specific distribution patterns. Fluorescence in situ hybridization (FISH), Southern hybridisation, and sequencing-based approaches will be used to map repetitive elements and investigate their genomic organisation. The resulting data will be integrated with information on genome size and chromosome number to reconstruct the evolutionary trajectories of repetitive DNA and to evaluate their role in genome diversification and speciation processes in Amaranthus.

• Participation in data analysis, manuscript preparation, and conference presentations

Requirements
-Current student or PhD student.
-Practical experience in cytogenetics, including: preparation of chromosome spreads for cytogenetic analyses; performing fluorescence in situ hybridisation (FISH); non-radioactive labelling of DNA probes; analysis and documentation of FISH results using an epifluorescence microscope.
-Practical experience in molecular biology, including genomic DNA isolation and cloning of repetitive DNA sequences.
- Practical knowledge of bioinformatic tools, particularly analysis of Illumina reads using RepeatExplorer2.
-Good command of written and spoken English.
-Ability to work independently as well as collaboratively in a research team.
